It has been ages since I have worked with this. Our handbook states that all accrued paid leave must be used before they can use the FMLA.

You may want to reconsider your policy. Because depending on how large your leave bank can possibly be, this policy could be requiring you as an employer to give much more protected time than FMLA requires.
Most companies I know run any PTO concurrently with FMLA. To answer your specific question, if you require them to use PTO first, then you can only require the PTO documentation for that part of timeoff under FMLA regulations.
