I think you need to put yourselves in the shoes of the applicant and imagine what they think, whether they receive a letter, email or nothing at all - How rude is that?! Every one of them will have matched their CV to your role and written a covering letter to you so it is only courtesy for you to write a reply even if by (e)mail-merge.

The response from dlhhr gets my vote!
