I have a department that is short of staff. Since I cannot hire externally, we are transferring staff into this department. When the employee is informed of their transfer, should HR be present in the discussion?

Legally there is no such requirement. An employer is generally free to change job responsibilities/assignments at will.

If you are expecting pushback from some of the employees, it might be a good idea to have someone else as a witness to the discussion but that's about the only reason I can think for having another person there.
