I work in a cube farm along with everyone else in the company, including the CEO.
When I need to, I go find an empty conference room. If someone becomes upset while at my desk, I ask them if they would be more comfortable in a conference room.

As for faxes, you can get a fax line sent up so that the faxes come electronically to your computer.

From my personal experiences, I prefer being with everyone else. At another company, HR was part of the executive offices. When we got on an elevator or walked into the bathroom, all conversation stopped, because we were one of "them." It was often perceived that we had more power because we were kept apart from the other employees. My current situation is a much more comfortable work environment and I have never felt that confidentiality is compromised.
