We currently have our pay week designated as Saturday through Friday. Can we change the pay week for certain departments or must the entire company be on the same pay week?

That's going to be governed by the Wage and Hour Division of your State's Dept. of Labor. Give them a quick call. They will probably ask the reason, off-the-cuff, and if it's to avoid paying overtime in certain departments, we all know what their answer will be.

I would check with your state department of labor on whether you can change your payroll periods. Many states require that the payroll period be posted or notice given to the employees. Several require that if the payroll period is anything other than weekly, then the plan has to be approved by the department of labor.
Out of passing interest, why would you want one department to have a Saturday to Friday payroll period and another department to have a Wednesday to Tuesday payroll period (or whatever). Isn't that going to be very hard to administer? You might have to run separate payrolls (at least if you are located in one of those states which requires a paycheck to be given to the employee within a certain time after the close of the payroll period). How could you keep track of overtime? (The department of labor, if confused, will do it the old fashioned way -- they will take the employee's word for it!) Seems to me to be a bunch of trouble with no real upside.
