I have an employee that was hired back in April and she has missed several days so far due to medical reasons. She has informed my that she has some sort of condition that requires her to visit a doctor on a regular basis (for privacy purposes I do not know what the condition is). She has been tardy a few times as well and has been giving verbal warnings about these...
She will now be out for this entire week and most of next with a doctor’s note. I am not sure if there is anything that we can do about this since we do not have any written warnings on file, and she does have a doctor’s note to be out. She hasn’t been here for 90 days yet and does not qualify for FMLA or PTO time yet. How long do we have to deal with this? Or more importantly what can we do about this?

Absent a claim for protection under ADA, I don't see any job protection unless your state has a very very generous FMLA law.
I'd look at applying whatever discipline process you have in place and the attending documentation.
