I have a new employee who has an expired passport and a naturalization certificate. Neither of these are acceptable for the I-9 any longer. He is in the process of getting an updated SS card, but in the meantime, is he allowed to work?

If the person cannot provide credentials that meet the I-9 current rules they cannot work in the US. There are no exceptions.
